@Magnus was the solution?:
I tried deleting data/data.jnl and it successfully recreated the data now including the correct URLs (not wikibase,svc).
If so it is also worth mentioning that you can start totally afresh with query service data by removing the docker volume with something like : docker volume rm wikibase-docker_query-service-data
You'll see the names of the volumes specified at the bottom of the .yml
