It’s possible that this bug is related to some of the extra stuff that the merge gadget does. Haven’t been able to reproduce it on Test Wikidata using that wiki’s version of the Merge gadget either. I’m not sure how to test this on Wikidata – we’d need to have a source of duplicate items that we can test the merge behavior with (using the gadget vs. using Special:MergeItems vs. using the API).
