Since jobs also have implicit transaction, the start and end atomic doesn't matter much (I know...) You could potentially: - make a TRX_AUTOCOMMIT connection or - remove the waitForReplication between each batch or - make the job, queue another job instead of doing batches all in one job (the refreshlinks way).
