At least for tainted references, the proper way forward is to update the dependencies, but I'm not sure how much work that would be. I dimly remember that there were some issues with that in the past. I can't say much about the Popups extension. Though we found in other places that storybook is really only useful during active development and not so much during maintenance phases.
