Addshore added a comment. So looking at a trace the stub object always comes from the newRendererFromParser method in Wikibase.
This calls Parser::getTargetLanguage which thus can sometimes return a StubObject... Interestingly for roughly 24 hours of logs this happened on kowiki 76 times and idwiki 12 times but no other wikis...
