I made a list of slow queries in the past 48 hours in wikidata from tendril: P5411 (NDA'd, might contain private information). None of them has queries related to SpecialWikibaseQueryPage. There are some interesting things there though.
SpecialEntitiesWithoutPage responds in less than a second to me. LisProperties responds in 348 ms. And ItemsWithoutSitelinks in 536 ms.
Overall, I think everything is fine.
