Use the signal meters built into the radios.  Aim the dishes at the 
strongest signal and be done with it.

Most antennas don't actually seem to point exactly at the other end anyway. 
The calculations get you close, finish it up with measurements.

What dishes and radios are you using?

I assume these are for ptp links?
