Chuck, The difference is:
Via Witango it is copied in memory and then passed to the plugin. disk->witango->witango IIS plugin->browser
Via IIS it is just read from disk and passed to the browser. disk->IIS->browser
Although it is probably only a few millisecond difference if it is not necessary to pass it through witango server, call it directly from the HTML output.

Trying to determine if it would be better to rework the app so this SWF is referenced from an html file served up outside of Witango to reduce load.
