Yes, currently it is completely manual selection with no conflict resolution.
There is currently a thread in this list discussing a possible means to
automatically select a port.

@robmen How does WIX currently deal with deciding which port to install website
to?
Does WIX have runtime smarts to conditionally set port or is it only able to
set to the port specified in the port attribute.
What if that port is already being used by a website previously installed (by
whatever means) to the target IIS?
It appears that it will install it but it will be stopped and won't start until
manual intervention in IIS Admin to change to another port.
Does WIX currently automate this in some non-obvious (at least to me ATM)
manner.
