It sounds like you're trying to create a single MSI that installs either 32 bit or 64 bit executables, is that correct? If so, you shouldn't, you need one MSI for 32 bit and one for 64 bit. I don't think you want to reference ProgramFiles64Folder either. Use ProgramFilesFolder and Windows Installer will put things in the correct directory based upon the Component's Win64 setting.
