That recommendation is because WiX v3 is still in active development. There might be bugs that aren't quickly fixed and there might be breaking schema changes (though no more are planned). If you're shipping soon, you might get stuck between needing a bug fix and not wanting to take a new drop that has breaking schema changes or other rippling changes.
So the choice is based on whether you want medium risk (v3) or low risk (v2).
