One option would be to keep this extra directory in a .wxs that is not
generated like this:
<Fragment>
<DirectoryRef Id="ExtraParentDir">
<Directory Id="ExtraDir" Name="MyExtraDir">
<Component ... />
</Directory>
</DirectoryRef>
</Fragment>
You'll need to update ExtraParentDir to be the Directory/@Id of the harvested
directory. Depending on how you are harvesting this could be a known value or
it could be a generated value...
