More accurately, you're talking about default behavior as it has been for many versions of MU. You're welcome to submit a patch to allow wp-login.php registrations over wp-signup.php, but it won't happen for 3.0. We are using this version to merge the codebases and provide a base for future feature development, but we're not addressing general perceived flaws or inflexibilities in the 3.0 release.
