(3.0-beta2-14697) Just upgraded to this morning and I just figured it out.
If I go to the Site Admin -> Options from any of the subsites that are
remapped domains it doesn't work. So just a side effect of the remapping
plugin.

It changes on the options panel, but not the site name or anything like
that, which is correct because you are changing the network name, but not
the main blog name or the like. Is this what you are seeing?
