I can reproduce it with:
1) install wpkg installer with an user, eg, Administrator, without the
ALLUSERS=1 option
2a) try to upgrade it with another user (eg, SYSTEM) using
SETTINGSFILE=/some/file/dot.xml options
2b) or simply, try to update settings with an:
wpkginst.exe --SETTINGSFILE=/some/file/dot.xml
with another user (eg, SYSTEM).
AFAI've understook the rouble does not came from installer itself, but
wpkginst.exe .
