I have not had your problem specifically, but
we could never get virtual directories working on a different server than WS_FTP
server was running on until we upgraded to v5.0 (I was in constant contact w/ tech
support up to this time) and this was “officially” works w/ virtual
dir’s on other servers. David Knapp From:

are set up as virtual directories on a different server. Each user has access
to two directories, one to upload and one to download. Beginning yesterday,
each user could see every other user's download directory (but could not access
the directory). Also, they could not access their own download directory.
Rebooting the server fixed the problem. The same problem occurred today and
rebooting fixed it again. The only unusual thing I noted on the server is that
the event log was full (taken care of since then). Any one seen/solved this
