It's not really a high priority as Joe and others are busy porting EME
modes to WSJT-X .. but ..
I have a semi-working (branches/wsjt-11) solution for CALL3 and Logging
in WSJT, where one can run multiple instances of WSJT and access CALL3
data from an SQLite Database (Lookup, Add, Search, etc). The last
element was to add a Tk/Pmw widget for editing a call in the logbook or
call3 table without using a separate Database manager tool, in this case
SQLite Browser.
The traditional WSJT Search Button (CALL3.txt table lookup) displays the
users information (in the console) if they are found in the database
call3 table.
The database is housed in FSH locations; e.g. Windows %APPDATA% and
Linux ~/.local/applications/data or there about. It can be accessed by
as many instances of WSJT as need desired. I also updated the runtime
script to run each instance in / from it's own location, similar in
fashion to how WSJT-X runs multiple instances, thus allowing for band /
mode specific configuration(s).
See attached for the latest logbook details.

Did you substitute the correct location for your WSJT CALL3.TXT
file?
well, it seems I did.
No folders where being linked, if you used a different mklink command
option to link folders (/D or /J) then that could well mess things
up. All that is needed is a single file hard link to share the
CALL3.TXT file in the two locations used by WSJT and WSJT-X. This is
not rocket science and it is exactly what hard links are designed
for.
I will try those two lines you wrote, once again. Maybe not right
away in case I am unable to use WSJT10 again.
