I noticed two key things in your post that stand out as the possible
problem.
You mention you are using Flex SmartSDR and that when you close the
program with the window X in the top right, it remains in the background
consuming CPU time.

There is a known random sporadic issue with "hamlib" for the Flex radios.
In WSJT-X, on the settings -> Radio TAB, if you had selected "Flex Radio
6xxx"
and networking, rather than selecting "Kenwood TS-2000" and COM port CAT,
then this likely the issue.    When using Flex 6xxx setting a network port,
if the
program misses a network packet and gets out of sync, there is no way to
recover
except using task manager to kill it.

If using a virtual COM port with the rig setting to Kenwood TS-2000, this
will
never be an issue.  That is why so many of the online tutorials for setting
up
the Flex radios with WSJT-X are showing the Kenwood TS-2000 as the radio
setting.

Give that a try and report back.
