The short version, from a mailing list discussion I'm still trying to find
in the archives (found it:
http://lists.apple.com/archives/x11-users/2012/Dec/msg00031.html et seq.):
various "noninteractive" Aqua programs start up in a way that causes
XQuartz to lose focus and then regain it. This happens at too low a level
in Aqua for XQuartz to handle properly. There's a Python script, linked in
the stackexchange link above and late in the mailing list discussion, that
can help you track down what Aqua program is causing the focus loss.
