http://apple.stackexchange.com/questions/83972/x11-periodically-losing-focus The short version, from a mailing list discussion I'm still trying to find in the archives (found it: http://lists.apple.com/archives/x11-users/2012/Dec/msg00031.html et seq.): various "noninteractive" Aqua programs start up in a way that causes XQuartz to lose focus and then regain it. This happens at too low a level in Aqua for XQuartz to handle properly.
