Can you provide screenshots of local vs remote that show the "slightly
different look"?

I have observed that the behavior of drop-down menus sometimes differs
under X2Go vs local.
(On X2Go, you have to hold down the mouse button to keep the menu
open. On local, you just need to click the mouse once.)

Most likely, an XFCE-specific autostart application
(/etc/xdg/autostart/*.desktop) was launched, and the PolicyKit policy
for that application is:
- Require your password when using "inactive" sessions (X2Go, VNC, SSH -X, etc)
- Do not require your password when using "active" sessions (local X)

If need be, I can install an Ubuntu 14.10 VM to try to reproduce both issues.
