Dave, thanks for the step-by-step instructions, I thought i was getting somewhere.
I managed to rebuild the complete Xalan workspace, and if I try to just rebuild one of the projects (e.g. XalanTransformer) from within the Xalan workspace, it goes just fine. However, if I then close the Xalan workspace and re-open just the XalanTransformer project and try to rebuild it, I get all of the link errors.
What settings do I need to change to avoid this? Maybe it would help if you could tell me what my settings should really look like if I am trying to write my own application outside of the xalan folders (just a copy of the example simple transformation from the website at present).
