If it's a relative URI, this may be happening because the transformer isn't sure which base URI -- or which URI Resolver, which comes out to the same thing -- it should be using. (I'm not sure offhand whether that's a bug or not, but establishing that this is what's happening would be the first step toward resolving that...)
