This sounds like a known issue that showed up in OS X 10.9. It's not unique to Xcode, and can for example affect Safari as well. I'm not sure if it's resolved in OS X 10.10 or not. You may be able to avoid the issue if you disable "swipe between pages" in your mouse / trackpad preferences.
