Look at xdoclet-ejb-module*.jar unjar it. I think you will need to tweak file: xdoclet\modules\ejb\dd\resources\ejb-jar_xml.xdt There are several merge (just search for merge word) points in that file, you can use them as an example. Take a look around in other modules to see more examples. Jboss module uses merge a lot so the chances are you will find some good examples in there.
