Make sure that you put your files in the correct subdirs.
IE: suppose you have
mergeDir="${basedir}/resources/mergeDir/" in the doclet tag.
You also have a class
com.foo.Bar as ${basedir}/src/com/foo/Bar.java
You have to put your merge files in
${basedir}/resources/mergeDir/com/foo/hibernate-properties-Bar.xml
That is about it.
