Protrusion doesn't work with rotated glyphs, which seems to be a limitation of xetex. I don't know whether this could be fixed, or even what a sensible behaviour would be.

I have tried temporarily disabling microtype using
\microtypesetup{protrusion=false,expansion=false}
then switching it on again after the offending rotation, but it does
not work. Compilation stops with the message:
! Missing number, treated as zero.

This error is a bug in microtype. Fixed in the new beta version: http://xetex.tk
