The http://ctan.org/pkg/accsupp package could be helpful in a
temporary work-around:

\usepackage{accsupp, newunicodechar}
\newunicodechar{Ξ}{\BeginAccSupp{unicode,ActualText=Ξ}‹PUAchar›\EndAccSupp{}}
