Perhaps, the theme you are using is not gtk-3?
The theme is ClearlooksClassic, whatever that means.
Just noticed an interesting thing though: the dark backgrounds are on my
personal desktop. On my work laptop, also using ClearlooksClassic and
gone through similar upgrade path, the same three applets appear exactly
as they should. So it seems like a missing package or other such
configuration issue rather than an actual bug, even if it only appeared
after this particular upgrade.
However on the laptop, power manager and hexchat tray icons are on dark
backround, don't have those in the desktop setup so dunno if they'd
behave similarly there.
