Yes, the only difference between the dos - win version, when using it as a command line scanner, is that windows version has fpcmd.exe wich is a 32 bit interface to the dos scanner. It is more reliable under high load and speeds up scanning. Apart from that they use the same dat files.
Yes, you can use 2 scanners, one after the other.
