The older combo failed to initialize glamor, so it was using shadowfb software
rendering. You can try either
Option "ShadowPrimary"
or
Option "Accel" "off"
in /etc/X11/xorg.conf Section "Device" to see if one of them works better. The
former also uses software rendering for 2D but allows 3D and video hardware
acceleration.
It would be interesting to see a CPU profile from when the problem occurs,
taken with something like sysprof or perf.
