I'm pretty new to this list, so I don't know if this topic has already been discussed.

At first, I think that all links should be filterable by their tag bundle, e.g. by using the URL http://del.icio.us/username/bundle/bundlename (also RSS feed: http://del.icio.us/rss/username/bundle/bundlename). This would allow to structure your links more than you can do with tagging only, so to speak you could apply a hierarchical structure to grouping your into tag bundles (acting as a 'folder').

For sure you will have the same links in different tag bundles, as the tags inside a bundle will intersect with tags from another bundle. IMHO these intersections are totally necessary and can not be avoided, therefore you should be able to assign a priority for each tag when adding it to a bundle (e.g. a range from 1=very low importance to 5=very high importance). Assigning the priority could be as easy as typing 'rss5' when adding the tag 'rss' with priority '5' to a tag bundle 'blog-tech'. You also could add 'rss1' in the same manner to the bundle 'blog-social', since 'rss' applies 'blog-social' too, but with a by far lower importance than in 'blog-tech'.

Finally you could set an importance filter for each bundle, e.g. set 'blog-tech's and 'blog-social's importance threshold to '3' and only the links tagged with an importance equal or higher than '3' will be shown when accessing the bundle. That means that links tagged with 'rss3+' will be shown in http://del.icio.us/username/bundle/blog-tech, but not http://del.icio.us/username/bundle/blog-social. Even if it is not shown, the relation between 'blog-social' and 'rss' is not broken -- it's only filtered out.

That's just a quick outline of the idea, what do you think about it?
IMHO this will combine the power of a hierarchical folder structure and tagging. Besides the better filtering and navigation possibilities (would be definitely easier to find a link) you could use the bundle rss feeds as "live bookmarks" in firefox. Have a live bookmark for each bundle ('folder') and you can use the builtin firefox bookmarks menu to access your del.icio.us bookmarks -- even sorted into folders/bundles instead of having the huge list of all bookmarks or the huge list of tags...
