For what it's worth, API auth will need to work differently as well - probably every application will need to get its own auth token (much like flickr does.)
When I created the API and used plain HTTP auth it was great from an ease of use point of view, but from a security point it's a nightmare - way too many apps say "just enter your userid and password here." So you'll probably get a token for each app to use in lieu of a password and it'll have different permissions (R vs R/W etc) and be revokable and all that nice stuff.
