This is the result of a mis understanding about how the PS3 handles the hard drive. It's an easy mistake to make. The PS3 GameOS was used to "partition" the hard drive into GameOS and OtherOS (YDL) sections. The GameOS section is completely hidden from the OtherOS, which just thinks that the hard drive is a bit smaller. The OtherOS section is not actually formatted or partitioned for real by the GameOS. So when the OtherOS (YDL) gets to be installed, it sees a completely blank hard drive, with no partition table or anything. Just go ahead and format the drive. Your game data is not at all visible to YDL, and you can't harm it in any way.
