I can not help you with the problem actual problem, but I can give you advice on how to proceed. Your problem is not with yocto but with the debian package manager. Either you have a "crashed" install or you have added repositories that have errors in them. I would google apt package dependencies and the error messages you are experiencing and possibly seek help on debian forums. If you have installed/uninstalled a lot of packages, it might be a good idea to start a new virtual box image and just install the packages that yocto needs.
