I've confirmed that it also happens with pirut, did this always used to
happen?
Amusingly it also happens within comments.
It is the config PreProcessor there does the substitution of the $vars
before the lines from the repo file goes into the ConfigParser, so the
ConfigParser don't know about the $vars at all, so if the content is
written back to disk, then all the $vars are gone.
