Copied from an email I just sent off:

In order for a link to exist between two Locations, this complete chain of relationships must exist between them (or any of their children):

Location--Device--IpInterface--IpAddress--Network--IpAddress-- IpInterface--Device--Location

If you're trying to construct this chain manually, it's really easy to leave something out unintentionally. If, on the other hand, the Flash network topology map is drawing correctly (which calculates links in roughly the same way), then it's possible there's a bug somewhere.
