You may end up with broken datasources as a result of not having the original zenpacks around anymore. One of the improvements to the zenpack code is that zenpacks are now smarter about trying to not leave broken objects laying around when the zenpack is removed.
Are those zenpacks you have installed really broken or has zope not been restarted? zenpack --list is the best method of determining what is installed correctly or not. If those are really broken then take a look at your $ZENHOME/ZenPacks directory. There should be a directory there for each installed new-style zenpack.
