I've opened http://dev.zenoss.org/trac/ticket/4521 (Admin password resets on upgrade) and http://dev.zenoss.org/trac/ticket/4522 (Upgrading overwrites changes in .conf files) for the issues you report. Unfortunately our current upgrade isn't sensitive to preserving changes, which is why we recommend a zenbackup before upgrading. That said, the passwords definitely shouldn't change and we will definitely address these issues to make future upgrades go much smoother.
