Bryan, >From what you've said dns seems ok. A GC simply contains commonly used information which can be used for searching and other white pages type operations - as an example. If you have multiple domains within the same forest each GC will contain a 20% partial replica set of each domain for the reasons outlined above.
In your Sites and Services mmc I'd delete the replication link that says's it has an error with pdc2 - this link may of got 'stuck' while the other operation was taking place for some reason (dns?) and the kcc hasn't been able to clean up. You can create a manual rep. link using the same mmc interface - right click, new ad connection. Once you've done this let the machines figure out what's going on and try dcdiag again. See what results you get.... If you can't wait for a couple of kcc cycles to pass, create a manual connection object between each server using the Sites and Services mmc, sync the configuration replica using repadmin or replmon support tools.
