This
sounds to be a problem with MMC, which does have a few problems (putting it
mildly). If you run MMC /A from Start->Run and then add the snap-in for
AD Sites and Services, (provided you've added the AdminPak for SP3 - you HAVE
applied the AdminPak for SP3, right? This also assumes you're not doing
this directly from the DC, which means you don't have to install the AdminPak)
as a piece within a new MMC console.
Also,
just to make sure there is no misunderstanding - servers do not magically appear
in sites when a site is created. You must create the site, associate
subnets and protocols / transports with the site, then move a DC to that
site.
As to
the issues that you're having with MMC - yes - I've seen it
often.
