This sounds to be a problem with MMC, which does have a few problems (putting it mildly).  If you run MMC /A from Start->Run and then add the snap-in for AD Sites and Services, (provided you've added the AdminPak for SP3 - you HAVE applied the AdminPak for SP3, right?  This also assumes you're not doing this directly from the DC, which means you don't have to install the AdminPak) as a piece within a new MMC console.
 
Also, just to make sure there is no misunderstanding - servers do not magically appear in sites when a site is created.  You must create the site, associate subnets and protocols / transports with the site, then move a DC to that site.
 
As to the issues that you're having with MMC - yes - I've seen it often.

I am trying to add a new site within AD and every time I add a new site with in AD Sites and Services the MMC window completely closes. I open it back up and the site is created, but the server container underneath it is not created. This happens on several DC's within in AD. When I try and create anything with in AD Sites and Services the MMC window closes. I have rebooted and reloaded SP3 and I am still having the same problem. Has anyone else run into this problem and if so how did you fix it?
