The best way is to log and capture individual scenes to begin with, adding 
appropriate clip names at that time.
When the footage has already been captured and split up like you describe, you 
have at least a couple options. If starting a new project you could simply 
rename that first existing project, keeping 
everything that has already been done.  If the newer project has already been 
started you try Import>PremierePro project. That gives you the option of 
importing an entire project or only a selected 
sequence and its needed clips.
Additionally, instead of cutting up a long clip on a timeline, you could 
instead cut it up in the source viewer window. After choosing each new 
section's in point and out point, right click and choose 
"Make subclip."  Note that this method does not create new files on your hard 
drive. These new subclips appear in the project panel and can then be copied 
and pasted individually or as a group into a 
different project.

So one big gotcha can be that if you delete the original project from your hard 
drives then those imported media files are no longer available for subsequent 
projects. That's why capturing them 
separately to begin with and moving them to the appropriate project folders is 
a little less to worry about later. Now that storage space isn't quite the 
expensive matter it used to be, I just copy 
any imported file into each project's folder to be sure it is easily found 3 
years later when the client asks for that inevitable revision.
