I think that config class should check values in database and if it's
not present then check in $config array, so you will be able to
overwrite config.php fields without modification of that file, and
Admin widget should have a way to modify config.

Is this "System" tab in Admin Panel an interface to config class?

The config class should have, if it don't already have, ability to
update values that update database.
