I /think/ this means a. don't overwrite hidden cells b. don't treat the visisble cells as a constituative (great word) array. Erm. I find these things are v. difficult to describe clearly. Non-filtered: A fill operation from a cell in row 1 containing the value 1, dragging down the column to row 5 would put insert values 2,3,4,5 in rows 2,3,4,5 respectively. If rows 3 and 4 were hidden, and you filled, then I'd expect row 2 to have the value 2, row 3 and 4 to be untouched, and row 5 to have the value 5.
