If you open the attached document, and on slide 2 change the line width to zero, the exported PDF is rendered correctly with regard to the area fill, but now a thin border in the line color from the line is visible at the borders of the filled rectangle. This extra border is present in the original situation as well, but it's hard to see the border because it's the same color as the extra fill. A workaround is possible: you can interpose an object underneath the filled rectangle, between the rectangle and the line object.
