When run with 'amavisd debug-sa': dbg: config: using "/usr/etc/mail/spamassassin" for site rules pre files
You probably have an empty /usr/etc/mail/spamassassin directory. What is in that directory? If there is nothing there, remove the directory and try again. When run from the command line, you got: dbg: config: using "/etc/mail/spamassassin" for site rules pre files If you delete the bogus directory, spamassassin will be forced to look elsewhere.
