I think that users don't have to use features which they don't like: if
you don't want Arachne to touch your system, you won't use any setup
wizards, which will be included.
My idea is, that with exception of SVGAlib startup, Arachne will run
with user's uid, not with uid=0. But why not adding DGI (or LGI ;-)
scripts, which will configure something for user, and ask for root
password to activate the changes ?
I don't think that approach of Linuxconf is 100% understandable for
everyone

You are probably using them only for basic server and client tasks ;)
We were not so lucky with our applications server at Arachne Labs,
which was used as X-terminal server and also as audio server for
broadcasting of MP3based Radio 16. It is true, that some problems were
caused by the fact, that we had no backup power source, and that
filsystem gor damaged because of black-outs...
