glad to be of service. I should think you'll be allright. Might depend a bit on how you installed geoserver. I'm asuming you did that with some kind of war file. So apt-get upgrade will upgrade things like java, apache and tomcat and leave geoserver alone. But again, these should be bugfixes and security updates. Not backwards incompatible updates. But don't run apt-get dist-upgrade!
