Hello,

I'm looking to process 4000 HG-U133_Plus_2 microarrays using aroma, as it
is memory-bounded.

Background correction and quantile normalization proceed reasonably
quickly; however, the summarization step is very slow (estimated time of
completion is several months).

Is this to be expected?

If so, are there any alternate recommendations for *only* summarizing the
data?

When reporting problems on aroma.affymetrix, make sure 1) to run the latest
version of the package, 2) to report the output of sessionInfo() and
traceback(), and 3) to post a complete code example.
