Tommy, The lines from your cfg there are not the definition of the plugins.that is done in your pluginsvr\pluginsvr_config.xml config file. That is what tells your java plugin server to run on what port, what plugins are configured and such. And you will find the log for that plugin server located at arserver\db\arjavaplugin.log (or elsewhere, if your cfg file specifies, but that's the default location)

Port 9999 is not listening but there are no errors in any of my logs saying that the plugin did not start. My DEV and QA environments are setup the same as Prod but everything is working there. Server team says that there is nothing on the server that would not allow that port to be used.
