Is there any idea on what features/functionality aren't available when you
use the ATA/other external adapters?

The most common features needed are:
-switch between line 1 and 2 (to dial out)
-intercom between extensions
-call voicemail from the extension (currently not in use but something that
hopefully the asterisk system will offer)

If internal FXS cards were installed in the computer to patch these
extensions, would it provide more compatability with the old 'SIP' phones?

Yes, in as long as the wireless lan is working properly (ie no high
amounts of interference etc), I've never had a problem, at one stage I
had an asterisk box hooked up to a wifi bridge adapter until cabling
could be installed (long story).

VoIP uses very little data compared with the available bandwidth of
802.11a/g or even plain old b for that matter.

You can use ATAs over normal twisted pairs but you loose out on some of
the nicer features/usability of SIP handsets.
